Many State and Federally funded reporting programs, such as the Physician Quality Reporting Initiative (PQRI), have started suggesting the use of EHRs and registries to generate reports, and vendors are creating new tools specifically designed for these programs go to exit disclaimer.  Additionally, many networks have their own systems and tools for reporting across sites.  Simple databases such as Microsoft Access, Microsoft Excel, SPSS and SAS can also be used to aggregate data and generate some simple reports.
